# ICOS Carbon Portal - Jupyter Notebooks
## For the ICOS Summer School 2025
## TRANSPORT and DATA ASSIMILATION by Wouter Peters and Ingrid Luijkx
## TRANSPORT and DATA ASSIMILATION by Maarten Krol, Wouter Peters, and Ingrid Luijkx
This folder contains subfolders with educational material based on Wageningen University student practicals.

## Structure
The exercises are found under the "EXERCISES" tab. We have prepared the following program for the Summerschool students:
#### Friday May 9th (transport practical):
#### Friday May 9th (transport practical part 1):
* [25 minutes] We start with the [the MOGUNTIA training Notebook](./MOGUNTIA-Ocean.ipynb) that teaches students the basics on how to work with the MOGUNTIA model inputs and outputs
* [15:00-15:45] We start with the [the MOGUNTIA training Notebook](./MOGUNTIA-Ocean.ipynb) that teaches students the basics on how to work with the MOGUNTIA model inputs and outputs
* [90 minutes] [the MOGUNTIA CO2 Notebook](./MOGUNTIA-CO2.ipynb) where we take a first look at the global CO$_2$ budget and the growth rate due to anthropogenic emissions
EITHER:
* [16:00-17:00] [Sources and sinks of CO in MOGUNTIA](./MOGUNTIA-CO2.ipynb) Fire emissions, human fossil fuel burning, and chemical breakdown together with transport in the atmosphere determine the large gradients and dynamic patters of carbon monoxide. Model how this works!
OR:
* [16:00-17:00] [The lifetime of methylchloroform in MOGUNTIA](./MOGUNTIA-CO2.ipynb) The human-made chemical methylchloroform has been an excellent tracer to gauge the levels of OH in our atmosphere, which in turn cleans many chemicals (like CH4 and CO) for us. We try to estimate the OH-levels in the NH and SH using MOGUNTIA.
#### Saturday May 10th (transport practical part 2):
* [08:30-09:30] Continue your experiments with MOGUNTIA from yesterday...
Optionally, students that finish quickly can have some fun with:
* [60 minutes, OPTIONAL] [the MOGUNTIA interhemispheric transport Notebook](./MOGUNTIA-iht.ipynb) in which we will try to calculate the exchange time between the two hemispheres using an artifical tracer released in MOGUNTIA
#### Saturday May 10th (data assimilation practical):
* [?? minutes] [the MOGUNTIA CO2 Notebook](./MOGUNTIA-CO2.ipynb) if needed, finish this Notebook before starting on the Data Assimilation exercises
* [105 minutes] [the Data Assimilation Basics Notebook](./DA-basic.ipynb) Exercise 4 and 5, where we will optimize our sources and sinks together, using our brains and Bayesian mathematics
* [13:00-14:30][the MOGUNTIA CO2 Notebook](./MOGUNTIA-CO2.ipynb) where we take a first look at the global CO$_2$ budget and the growth rate due to anthropogenic emissions
* [15:00-16:45] [the Data Assimilation Basics Notebook](./DA-basic.ipynb) Exercise 4 and 5, where we will optimize our sources and sinks together, using our brains and Bayesian mathematics
Optionally, students that finish quickly and want to go deeply into the methodolgies can work on:
* [90 minutes, OPTIONAL] [the Data Assimilation Advanced Notebook](./DA-advanced.ipynb) where we will inspect the Ensemble Kalman Filter and its dependencies
<br>
Do not worry, the suggested times are indicative and they include coffee breaks. Make sure to also take regular micro-breaks to wriggle your hands, wrists, shoulders, and fingers. If you do not finish all the Notebooks, you can always complete them later (or not... :).

Please note that all your local changes to Notebooks, input files, and outputs will be deleted if your Virtual Machine stops, and restarts.
