Fix #58

Workum, Dirk-Jan van requested to merge fix_incongruency_pav_vcf_node_creation into develop

Fix #58 (closed) by never creating variant nodes when corresponding mRNA nodes don't have a protein_ID (aka non-coding transcripts). This will not solve the problem in the end-to-end pipeline, though, as this fix doesn't return to the reference version of PanTools. This will have to be changed to be correct with this merge request.
