Hotfix msa protein alignment trees

Workum, Dirk-Jan van requested to merge hotfix_msa_protein_alignment_trees into master

pantools consensus_tree did not work anymore on panproteomes after the last MSA update; I found out that we were missing a line of code where genome number are included in protein newick trees that are build after the alignment.
