Check if MCScanX was installed

Workum, Dirk-Jan van requested to merge fix_check_for_mcscanx into develop

Apparently PanTools didn't check specifically for MCScanX whether it was installed. This merge request add the check for calculate_synteny with --run which is the only time when this is relevant.
