Update developer documentation
Some updates to the developer documentation and other tools that we need:
- added section about end-to-end pipeline
- added reminder to install python 3.7 because of differences in pre-commit and to make sure the same version for sphinx is installed with
pip - fixing the documentation to work with the newest version of sphinx-lint
- deleted
replace_print.pyas it is no longer needed
