Fix filenames msa & core_phylogeny

Workum, Dirk-Jan van requested to merge fix_filenames_msa_core_snp_tree into develop

In MSA there was a mistake in the sequences.info and in core_phylogeny there was a small Java mistake in the usage of Path.
